Your neck has nerves that regulate blood flow to your head.
Under stress these nerves will limit blood flow (vasoconstrict).

A neck adjustment will relax the nerves thereby relaxing the arteries to improve blood flow.
If the vasoconstriction is severe, then blood will gush to the head increase pressure. This will cause a temporary headache.
As the nerves stay relaxed then headaches no longer become a problem.
